Flynn wasn't the only one who didn't know where he was. Nicole had been in similar states of unawareness prior to waking up, and when she did, she realized she had no memory of how she got here. She also didn't know where Flynn was, which was troublesome to say the least.
One thing led to another, and she began slowly, cautiously exploring the bowels of the ship. The last thing she wanted to do was stumble on some unfriendly inhabitants of said ship and start a fight before she located Flynn and figured out exactly what was going on. Luckily for her, her sharp ears picked up on the sound of someone stumbling around and calling out- well, calling out wasn't the right word. Their tone was hushed, but Nicole still heard it.
"Flynn? Is that you?" At least she could now cross finding Flynn off her list.
